/clone always places certain containers facing South, unless a wall is behind it in which case it places it opposite of the wall. This happens with Dispensers, Droppers, Chests, Trapped chests, and Furnaces, but not Ender chests.

An example photo is attached. The command block in the middle is constantly copying the blue field onto the red field, but as shown puts the dispenser in the wrong direction.
