Some droppers and dispensers that are close together remain triggered.

I tried removing redstone torches next to these blocks,

Could only reset triggered status by checking contents of droppers or dispensers

To repeat problem, place 6 droppers facing up in the pattern shown. Place hoppers between them pointing in a clockwise direction. Place dispensors on the droppers, also facing in a clockwise direction. Place beehives on the hoppers. stack two blocks in the centre of this arrangement. Put a torch on either side of the top block and place abutton on top of that block. Put half a stack of empty bottles in one of the droppers.

Press the button a buch of times until one or more droppers/dispensers show triggered:true. This might be triggered by having the dropper open when the pulse is delivered (not sure). Try removeing the torches, status is unchanged. Try looking inside the droppers / dispensers, status is reset.
