This is exactly what happens when you set "Beautiful Skies" to OFF! |

Go to your graphic settings and make sure that the option "Beautiful Skies" is on, that option activates clouds and all the other sky decorations. About the colors... do you mean that sky is colored different in different sides of the sky? Like, East is Orange and West is Blue? If so, i think that's normal, if you've ever seen a sunset you'll notice that sky is colored different in the side where the sun is (tends to be orange) while the side that no longer is lit by the sun is dark blue and purple.
