http://puu.sh/3wRi3.zip is a world which has this problem which has never been used with third-party software.

Even if lots of older maps do this, i would say that all these maps are corrupted.

The description of the tag LastUpdate in wiki:Chunk Format and wiki:Alpha Level Format shows that this tag is and always was a LONG and never an INT.

So this isn't a Minecraft issue, it's an issue of the creators of this worlds.
