When shift clicking an item that I am crafting that needs to give an item back as well as the new item, loses the new item and only gives the others back. For example, if I shift click a cake I am trying to craft, it takes all the ingredients and only gives me 3 empty buckets and no cake. The same thing happens with honey blocks, where it only gives me 4 empty bottles.
