Boxes disrupting gameplay on High Resolution Resource Packs

"Textures are not loaded properly in the texture atlas.  First I tried converting the whole package to one resolution, that didn't help.  Then I tried deleting texture by texture to see which texture was doing it and nothing.  It just always moved the problem to a different texture."

While this may not seem like a priority issue to some, the graphics showcase videos are an absolutely massive contributor to Minecraft involvement and inspiration.

If at all possible it would be very welcome to see some work done to address this issue so that people can showcase their worlds and inspire the community to keep pushing our boundaries
