On several occasions in my single player world I have had villagers, standing or in boats, randomly despawn. When in boats, the boats also disappear. This has also happened with naturally spawned zombies who I have equipped with both helmets and swords. In the case of both mobs they have been placed in areas where they cannot move around, and so they are not crossing chunks borders.
