The new launcher, when launching minecraft, opens it with a working directory located at the location of the launcher (in my case /opt/minecraft-launcher) instead of the profile directory.  The previous launcher already resided inside the .minecraft directory, so it would open minecraft with a working directory located in .minecraft.  This new behavior breaks some mods and I don't know if it is consistent with the windows or mac versions.
