In the latest snapshot, when I go through my nether portal, its takes me to a random location in the nether. The portals are hooked up. I also found that if you find your portal in the nether, and go back through, it will take you to your portal. Go back through, and it goes back to that portal. The issue only occurs when you go through the nether for the first time after loading up your world.
