After killing the Ender Dragon since the End has been changed to be like the console edition there is already a portal there where as in PC edition it would spawn a portal. Now instead of activity the portal to the overworld it simply creates one on top of it like before. As I am assuming you are updating the End and there was already a portal here this should have been activated. I am just letting you know to help
