When I pick up water with a water bucket its very common for the water to disappear when placed. The water will be picked up in a bucket and when placed it returns to when it was first obtained. Its most common with water but I have seen it happen with other blocks. My internet is not very good but I have seen this happen plenty of times. This happens in vanilla.
