Bees will not increase the honey level of the Bee Hive, but they will increase the level of the Bee Nest like normal. As you can see in the 2 images, the image with the Bee Nest has the bees leaving a Bee Nest, and you can see the level increases. The image with the Bee Hive has the bees also leaving but as you can notice, the honey level didn't increase.
