Went to the end and killed the Ender Dragon on a server I'm running, after an hour or so of exploring the outer end, I got back to the Island where the dragon spawns and the end crystals were back. As well as this, the bedrock portal frame disappeared.

Upon returning to the overworld by spawning in end portal blocks, I discovered that the stronghold where the end portal frames were has reset, and were no longer activated.
