First, let me say this may be related to:
When a spider jockey spawns, and the spider walks into a space that will cause suffocation damage to the skeleton, the skeleton will begin to shoot the spider. Most of the time, the spider is killed and the skeleton dismounts. Below are some possible solutions.
1. If two ticks of suffocation damage has been added the skeleton should dismount and should not be aggro against the spider.
2. The spider path finding should avoid walking into spaces that would cause the skeleton to suffocate. (Sort of how an iron golem will not attempt to walk into a 2 block tall area.)
3. The skeleton should not aggro against the spider and should instead ignore the spider, even if it is being suffocated.
4. Leave as is, the spider is really just trying to kill the spider so it can survive.
