I have an automatic melon and pumpkin farm tower with alternating layers of stems and dirt/farmland and the stems don't grow any melons/pumpkins when there is a block (even transparent - in my tower, it's farmland) on top of them.  I'm not sure what the cause is... just throwing this out there.
