When you have the automatic crafting thing, or the helper crafter, or whatever you want to call it, on, then you can't see what effects you're under.

And yes I am aware that I do have a resource pack on, but I tried it without the resource pack as well and the same thing happened.

I suggest moving the Effect Icon to the right side of the inventory so that this bug doesn't happen.
